Why does a copy of my clip not count?

Most likely because a companion file is missing on that drive: a copy counts only when the preview, thumbnail or log that belongs to the clip is there too. Library > Plan remaining copies… offers to copy the missing companions. If you never need a kind of companion, switch it off in Settings, Companion files, and copies no longer need it.
