Will Media Organizer change or delete my recordings?

No. Scanning only reads your files. Nothing is renamed, moved, converted or deleted unless you ask for it, a copy never replaces an existing file, and the app never formats a card. Copies keep the original created and modified dates, which are checked after copying.
